Military PCS to Japan with NonCitizen Spouse (Perminate Resident)?

I have military orders going to Japan very soon, my wife is a NonCitizen, she has a social and a green card. Along this trip I have heard a thousand different things, I've heard she needs an American No-Fee 1time Passport, but she can't get one because shes not a citizen.
Ive heard I need to mail in my wife's Origional Country Passport to some Immigration place in Washington D.C. and they give a SOFA Stamp and mail it back to us. I've also heard that the Japanese Immigration at the airport will give the passport a SOFA Stamp after seeing military orders and a military I.D.

I've talked to so many people and every single time I get different info, never once have I gotten the same info twice. I've googled as much as I could and again I get different results everywhere that just sounds like this is a giant gray area with no real answer.

What I really want is to see in black and white letters something that says "This is what you do, and here is the law or whatever that supports my information."

She cannot apply for a Government Issued No Fee as she is not a US Citizen. Depending on her home country her passport can have to not go to Washington, DC but to the Japanese Embassy/Consulate for a visa. Not all countries require it at all so you will have to go to the Embassy's website to find out what countries do need a visa. When you arrive that is when it will get the SOFA stamp in your passport and in her's.

Shadow - actually the personnel office I went to didn't know about that either, so they are not always up to date on things.
