You don't actually say that your Shepherd is in season, but I assume that is the case if you think your neighbour's dog may have impregnated her. Get her to the Vet quickly and he can give her an injection which would ensure that she does not have pups. That should be the first priority, and afterwards you will have to guard her closely till she has finished her season, because the same thing could happen again.
As far as your neighbour is concerned, it sounds, from your description, as though there is more than their dog to concern you. If I were you, and their property is in such a state of mess, you could consider calling your local Council for advice. There might be something they could do. As far as the dog allowed to roam, if you can't get hold of animal control, try calling the police. People have a responsibility to look after their animals properly, and prevent them from being a nuisance to neighbours, or from being a hazard on the road. A loose dog could easily cause an accident. You can always ask the police not to disclose your name, as you don't want to make the situation with your neighbour even worse.
